Is there any specific reason why you want to run ECLiPSe from within an emacs shell? If it is for keeping a record of the execution, then this can be done via the TkECLiPSe, the Tcl/Tk top-level/development tools for ECLiPSe, and I would highly recommend using it (it has a lot of nice features that makes development easier).
